Somone is politely telling you that you are wrong.
The "I'm afraid" is merely social convention and has no real meaning: the speaker is not truly remorseful that he is correct and you are wrong. He is simply pretending (in a superficial and insincere way) to feel some sadness that he is unable to bring you to a correct opinion.
The "we see things differently" means simply "I am right and you are not." No one intentionally maintains a viewpoint that they believe to be incorrect, so the speaker believes that his point of view is the right one. QED.

This person is politely saying, "I disagree with you, and our points of view are so far apart that we can never agree."
" Seeing things differently" means that you have different opinions about a given issue. Either you interpret the facts differently, or your views as to what is fact, are different.

"I'm afraid" is just a way of saying I believe or"I have come to the unfortunate conclusion that...".

I perceive that what the person is saying is "we can't talk or relate because you have a different opinion, and that sis crazy. We all have our own views, Why would some one be "afraid" of seeing things differently from another human being? What it really means is that this person is intolerant.

We should not be "afraid": diversity its totally human and normal.

It's not to be analyzed. You need more information. You need to ask questions. You can ask: "Can you be more specific"? Then.... depending on the answer you can ask more questions that bring you to an understanding (not agreement, understanding).
