One of my computer backup drive is based on FAT32 system and my primary drive is run on NTFS drive.

I use Norton Ghost. Is this compatible? It is is making backup, but I'm afraid if I have to restore my primay drive I won't able to, due to different file system.

Does anyone know or had any problems with this?

There is no problem in using two different disks/drives/partitions having different file systems. The data copied from one type of disk is copied in the other disk in the system in which the disk has been formatted.

once you make the image the backup drive will be the same format as the drive you made the image of just make sure that both drives are the same size or the backup drive is bigger

File system has nothing to do with the buckup or recovery. Data images are coded differently.
