Yankees, no one's even close.
Four championships during that time, and they've ruled the very tough AL East... 9 Division titles in the last 10 years...and one 2nd place finish when they won 96 games in 1997.
For one year, the 1998 Yankees were the best team of the last 20 years at least, maybe the last 30 or more...Basically, only the 86 Mets and the Big Red Machine of the mid-70s would be a match for the 98 Yankees, but the 98 Yanks were probably better than both of them.

Are you talking over the eleven seasons as a whole? Or the best single-season team during that span? Oh, well, either way it's those damned Yankees.
I know they haven't won a World Series since 2000, but during the period from 1996-2006 they've made the playoffs every year, made six World Series, and won four of them. Nobody else even comes close to that accomplishment.
As for the single-season aspect, I'd go with the 1998 Yankees. They won 114 games in the regular season, while leading the league in both runs scored and ERA. They then went 11-2 in the playoffs on their way to the World Series. A great starting staff and a potent offensive lineup made them almost unstoppable, and the Series was almost a foregone conclusion. I know the Mariners would win more games a few seasons later, but they didn't hold up in the playoffs like the Yankees did.

I would have to say the 2000 Yankees. They proved a lot in that year, defeating the Mets in the World Series subway series. Also, all the newcomers were a huge part in that ring. Unforunately, that is the last time the Yankees have won the World Series, after their 4-year rally from 1996-2000.

I hate to say it but the 98 Yankees. I know about the payroll being so high but looking at the numbers they had the most winswith 114, took Texas in 3, the Indians in 6, and swept the Padres. This all happened before they hit the 200 mllion dollar payroll also. A winning percantage over 70% it has only happened 10 times since the inception of the world series too and the third most wins all time in one season.

I Just saw this on ESN2 Last month it was the 1998 yankees.The show was who's number 1 the best MBL Teams of the last 10 yrs,,And the 98 yankees were voted NUM 1

The 2004 Red Sox, They fell behind to the Yankers 0-3, swept the last 4 games to go to the World Series and then seep the Cards 4-0. A great comeback for the ages!

If the 2004 Cardinals had won it all, I would definitely pick them, but it is tough to take a team that did not win it all. Maybe the 2001 D-backs, unhittable pitching staff. Oh, and to Kapute2, the Yankees have repeated within the decade.
