I have a 1997 Honda Civic EX 5-speed, the engine light came on due to miss fire. I change the Spark Plugs, Rotor Ignition & the Distributor Cap, the check engine light went off after I change these things but now when I shift from gear to gear it jerks & putts...especially from 2nd -3rd gears.

I believe you may have put the wrong wire on the wrong spark plug. The firing order on the head is 1-2-3-4 starting from the driver side. On the distributor it should go 1-3-4-2. I'm not really sure where the number one on the distributor cap is. Looking at the distributor from the passenger side, it should be the the top left or bottom left.
You also may have messed up the spark plug gaps when installing the spark plugs. If you look at the sticker under your hood it should tell you what the correct spark plug gap is.
