They have ran into each other many times in the comics. Currently, Peter Parker(Spiderman)is working for Tony Stark(Iron-Man). This is both as Parker and Spidey. Spidey was briefly a part of Fantastic Four and the Avengers. I remember a specific time that DR Strange was in trouble and sent a psychic message to Spiderman for help because he was the closest superhero. In the comics, any superhero can run into another and often does.
As for the movies, they are seperate to make more money and have their own story lines. In Fantastic Four the movie, there are no other superheroes making them unique. However, DC has been talking about a Batman & Superman movie for a while now. It's kinda like Alien Vs Predator...they both had their own series, but came together in time.

They have paired up from time to time, although you'd think it would happen more often.
My favorite is Spiderman vs. Daredevil, two of my favorite heroes. The Kingpin is a common enemy they have.
In the movies, you quite often have one hero done by one movie studio and other heroes covered by rival studios. For example, Spiderman is done by Columbia Pictures, while Fox Studios has done Daredevil, Elektra, the Fantastic Four and the X-Men. The Hulk was done by Universal. Each studio retained the film rights for those respective characters and having a Spiderman/Daredevil collaboration would be legally difficult.
That is the reason why Marvel is launching its own Studios with its first film due in 2008 (Iron Man). Then they can control the characters and the licensing and use multiple heroes in a film.

They Cross over a lot. Marvel's Civil War is a universe spanning crossover story that deals with how they interact and react when the Govt. requires them to register and reveal their Identities.
I know in the early 90's they had a Marvel/DC cross over that had Peter Parker and Clark Kent covering the same story, and both of them trying to find an excuse to ditch the other so they could change into their hero ID's.
a rather comedic comic cross over from a while back, had Punisher, Daredevil, Spider-man, Wolverine and the Hulk all interacting "Confederacy of Dunces" i think it was, it was technically a Punisher Title, but the others were featured quite a bit.
other posters have stated why the films don't cross over.

I'd say it depends on what story line the hero is involed in and there are stories in with they do bump into each other and help each other out. For example, Marvel Comics had a book out during the late 70s to mid 80s called Marvel Team Up that had Spiderman teaming up with other heroes in the Marvel Universe! Another one that they used to come out was Marvel 2-in-1, Staring The Thing (Ben Grim) teaming up with other heroes. Allthough not every hero lived in N.Y. Also if you are a reader of Spiderman/DareDevil/Punisher, you would also see them bump into each other time after time.

They do, these days; Spiderman is in the Avengers, of which Iron Man is a founding member, and there are many crossovers,with others.Just not all the time, and I think they have a particular magazine, or they used to, called Marvel Team Up, made just for that.

Because... They're in different universe... The Comic Universe like DC or Marvel Universe shares different heroes...
As Spiderman, X-Men, Fantastic 4, Daredevil are from Marvel, Superman, Batman, and the other justice leagues guys are from DC. Marvel and DC are both the largest comic publisher.

They don't have cross over movies because the individual franchises make more money. The movie companies will continue to make movies that will feature solo heroes, presumably until they are no longer successful. This is what happened with AvP.....
Plus in the newest incarnation of the comic series "Great Lakes Avengers" a villain comes within a millisecond of destroying the universe when he realizes NYC is the worst place to commit crime and the Midwest would be safer. He is "defeated" when Mr. Immortal convinces him to commit suicide!

I think the bigger question is why do people keep committing crimes in New York. I'd be like "Screw that. I'm not even gonna jay walk here." And a crossover movie would most likely ensure that they ruined two movies at once. Don't get me started.

ive wondered the same thing but never found an answer untill recently.
#1: they all patroll different parts of new york
#2: its a conspiracy to lead us away from that fact that they are realy the villans but over glorified in their comics movies games and shows.
#3: the writers did it that way on purpose to keep people guessing or just because they dont want them to meet.
#4: they do but when they do they allways fight (marvel vs capcom and marvel vs DC videogames)

the coolest thing about the early Marvel team-ups (of the current series )is that you DO see the other heroes in the back-ground!
I know I saw Moon-knight swing thru an issue and the FF blasting off from their HQ!
