I would check under your "Startup" folder. Under the [Start] button, [All Programs], there is a "Startup" folder. Anything in there is opened / started when you login.
Other than that, are you shutting down correctly? If you have an explorer window open when Windows shuts down, sometimes it remembers the window was open and re-opens it. If it has remembered this and Windows doesn't shutdown correctly, then it will keep remembering it.

This is a Warning if you Mess something up- I'm not responsible! I had this problem a year back and I solved it this way.. Do exactly as told.. It works! Or else create a back up of the registry first before screwing around with it- How to take back up i've told in rsources!
The following is the procedure to Solve your 'My Documents' Popping up problem!
a. Click Start, click Run, type regedit in the Open box, and then click OK.
b. Locate and then click the following registry subkey:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows NT\CurrentVersion\Winlogon
c. In the right pane, right-click Userinit, and then click Modify.
d. In the Edit String dialog box, type Windows installation drive letter:\WINDOWS\system32\userinit.exe under Value data, and then click OK.
e. Locate and then click the following registry subkey:
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\Advanced
f. In the right pane, right-click PersistBrowsers, and then click Modify.
g. In the Edit DWORD Value dialog box, type 0 under Value data, and then click OK.
h. Quit Registry Editor, and then restart the computer.

Hmm, I was wondering the same thing. I noticed my dad's laptop doing the same thing. You just reminded me I need to go fix it for him..lol
The "My Documents" folder automatically opens every time that you log on to a Windows XP Service Pack 2-based computer

Have you put a link to explorer in the startup folder? Check start menu/programs/startup. you can delete through right clicking.
