As already mentioned there are a lot of methods, to start with why don't you draw a detailed process flow of each and every step in the company or business and then the pain areas are going to be apparent.
The process map can be drawn even on a paper or using s/w like MS Visio

Financial Health:The first step is to make your accounting perfect....get the numbers they are the only things which will tell you whether your business is healthy or otherwise.(they will also hint on sales,marketing & other imp aspects.)
HR: Make a diary and notes, and see what you done with your time during the day, week, month. Add more value to that.

Although you are not very specific, an easy method you can use is track your progress every night. See what you did all day long and think how what you did contributes to your monthly goals as a business.
