secure way to find out if i'm missing files?

When I run scandisk, it always freezes when it is searching for lost file fragments, is there any secure/safe way to find out what i'm missing, if anything?

best way is to take backup
delete partitions using fdisk
create partitions again
reformat and see if there is any bad sector, if their mark
reinstall os
copy back your bakcup
