Aye Aye Captain is an acknowledgment to an order. Aye captain is a note of agreement with the captains statement or statements. Arrrrgh! there yee hav it matey, Arrrrgh!

Well, since I just graduated from The Pirate Academy of Vengula, me along with my fellow Swabs can vouch that Aye Aye Capt'n means that you understand and will follow thru with yer orders. Aye Capt'n has various meanings depending on the text. Like, when you're agreeing with the Capt'n (as you always will unless you want an eyeball poked out!)

The reason as I understand it is that in the early days of naval{sailing}service there was a lot of noise on board {Battle,Storms,Sails and ropes flapping}so the aye aye captain and the other repetitions was to be sure an order was heard correctly.

"Aye Aye Captain" means - I hear, I understand and I will comply to the best of my ability, captain.

"Aye Captain" is the shortened version of the first.

"Aye, aye, Captain" has two "Ayes." "Aye, Captain" has one. That's the difference.
