The first answerer has it right. It was more the perception of others than any 'true' fact making them good or bad. Elphaba was ugly and green. People were naturally suspicious of her because of her appearance. When the girls (teens) were approached at the school (Elphaba, Glinda, and the sister whose name I can't remember, the armless one that is Elphaba's sister...the one who was the witch of the East) by the headmistress lady or whoever she was...to join what the reader feels is the 'bad guy' Elphaba is really the only one that rebels. She joins an underground rebellion movement and becomes a political activist. So in that book, the reader is supposed to feel that the 'wicked witch' is on the good side and that she is just misunderstood by everyone.

Elphaba became known as the wicked witch basically because she was reclusive. And ugly. Glinda was beautiful and rich. Thus the distinctions were made by townspeople. I should re-read that book to provide a better answer. It was good, though!
