Rutgers would have to beat both WV and Louisville (they play both teams), which would be very, very tough. But if they do, I see no reason why they shouldn't be given a shot at the title, especially if there is only one other undefeated team. It's hard to say for sure, though, if they would actually be able to get up to #2 in the BCS. They have a lot of inertia to overcome.
For Boise State to get in, every other team in the country would need one loss, and several big schools would need two losses. That's the price of being in a non-BCS conference.

It's highly unlikely that they would beat both West Virginia and Louisville, but if it happens, they will play Ohio St. for the BCS national championship. Boise St. should win out and make the Fiesta, they have no chance of getting to the title game. So, for Boise St. to win the championship, the BCS format would need to be rearranged into a playoff system in order to give them, and other small programs a chance to get to the title game.

It would take for Boise to play a Ohio State or a Michigan. They need to step up their non-conference schedule. any small school needs to play a least one of the big boys and beat them to win a national title.

If Rutgers runs the table, they can expect a BCS bowl, but with only three or four quality wins, it won't be enough to lift them to second in the country.
