To my knowledge I have never known the Fantastic Four to be defeated.

because jhonny storm got a bottle smashed over his head outside a club because he mouthed off to a new yorker and got beat down. He was hospitalized.
Then sue storm decided to be a faithless whore (can't blame her reed is a worthless geek) and leave him because she didn't agree with his views on the super human registration act.
Then ben grimm left for france because he is jewish and he is going to teach the anti-semetic frogs to respect jews. And because he thought everyone went crazy fighting each other.
Reed was defeated, faced his ultimate loss and failure at the hands of the heroic Dr. Doom because doom was able to cure his wife when he couldn't. Thus proving once and for all that Dr. doom is in fact the better and smarter of the two. I believe they named a child after him (his choice of name because it was a girl).

Bluto Blutarsky's answer is right. All that he has mentioned is currently happening in the Marvel Comics Crossover story "Civil War".

They got defeated once by Spider-Man in a comic I read, he had to fight them individually, but he beat them all.

thet were not defeated...if i remember correctly, the defeated victor von doom by using fire and water but he didnt die so i think there wud be a sequel or something
