yes, it's possible... and is actually one of the goals in the game, to get that diploma thing
for older games, pokemon stadium, red, blue and yellow can hold all 151 pokemon
pokemon stadium 2, gold, silver, and crystal can hold all 251 pokemon
fire, leaf, ruby, sapphire, emerald, colosseum and XD can hold all 386 pokemon
trozei and mystery dungeon can hold all 386 pokemon

no, but, if you get a gameshark, then you can cheat and get unlimited masterballs and catch every Pokemon one by one. it works for game boy, and maybe the DS. Or you can get Pokemon coliseum

mystery dungeon can. however you cant link up mystery dungeon with any game other then mystery dungeon. so that doesn't help much.
to my knowledge. no you cant trade all your best pokemon from all your games to one single game.
