It doesn't really flood anymore since they put in the Aswan high dam in the 1970s. It used to flood because of rain much further south at the two sources of the Nile - the Blue Nile and the White Nile. The former originates in the mountains of Ethiopia at Lake Tana, and the other originates in Sub-Saharan Africa from lake Victoria, which is on the border of Tanzania and Uganda. They come together around Khartoum (in modern Sudan) to form the Nile.
The annual heavy rains at the sources of the Blue and White Niles is what causes the river to flood as the extra water moves northward through the rivers. The areas south of the Aswan high dam still floods today. Both the Blue and the White Niles carry nutrients, which is what used to make Egypt so good for farming (the heavy deposit that was left behind after the flood acted as a kind of fertilizer). Today they use modern irrigation techniques for farming instead of the flood.

The Nile river used to flood every year during the rainy season.
These floods brought nutrients and minerals that made the soil around the Nile fertile and ideal for farming. As the population along the river grew, there came a need to control the flood waters to protect farmland and cotton fields. The Aswan High dam was built for that purpose.
So, bascially, as of 1970, the River Nile has not flooded in Egypt. It continues to flood in Sudan, Ethiopia and other countries where it runs every year but not Egypt.
