I think it depends on what kind of apartment you're looking for too.
If you're looking at parts of Boston outside of the downtown area, then neighborhoods like Dorchester, South Boston and East Boston can certainly be very affordable. I assume since you are asking about Brooklyn and not Manhattan that being outside of the downtown area would not be an issue.
But, if you asking to compare Brooklyn with downtown Boston, then certain parts of Brooklyn can be more affordable.

Overall it is probably comparable. Manhattan rents are comparable to waterfront luxury apartments in Boston, and working class neighborhoods in Brooklyn are comparable to working class neighborhoods in Boston. I like East Boston personally.... like around Orient Heights especially, not particularly upscale but not overly ghetto either.

Probably Brooklyn. Not if you're going to rent in downtown Manhattan though, then Boston is cheaper.

the rent might not be cheaper, but Boston might have more cars to rent than Brooklyn.

brooklyn is actually fairly resonably priced. its becoming the "new" east village as the poor artsy types are moving there as manhattan prices skyrocket. boston is not reasonably priced anywhere.
