Doctor's do a variety of things when you get a physical, depending on whether you are sexually active, your age, and just the doctor.
A GOOD doctor should at the very least:
Check your blood pressure
Weigh you
Examine your eyes, ears, and mouth
Listen to your heart and lungs
Test your reflexes
Doctors may also:
Do a breast exam
Palpitate your internal organs
Ask you to close your eyes, stand on one leg and touch your nose (to check your balance *lol*)
If you are sexually active they will want to:
Preform a PAP test
Test for STDs
However I want you to know that you can decline the PAP test and that there is a more accurate blood test version available to those in the US (and possibly other countries, but not yet where I live in Canada) http://www.medicalnewstoday.com/medicalnews.php?newsid=27364
You may also do the swabs required to test for certain STDs yourself. You do not have to let a doctor examine you in any way that makes you uncomfortable. If you are feeling pressured by your doctor consider finding another one.
If you are older there are other tests such as
Bone density
Mammograms
Most doctors will also run some blood work depending on your age and any concerns.

1. Take a history. Ask you if you've had any illnesses or injuries or a family tendency to particular diseases. He may ask you questions about your sexual activity, such as if you are having sex, what protection are you using, if you've ever been pregnant, and so on. Although in my experience most docs don't ask that until you get up around 15. This is a good time to ask any questions or discuss any concerns.
2. Take and record height, weight, blood pressure, and pulse rate. Listen to your chest with a stethoscope.
3. Examine your eyes, ears, and throat. Test your reflexes.
4. Whatever occurs to them as part of good general health. This may include a skin exam for abnormal moles etc, a pelvic exam and pap smear (usually this is an additional thing that you will need to request), a breast exam, bloodwork (usually only every 2-3 years), anything that may be diagnostic of problems suggested by your history in step 1.

usually they take your height and your weight.ask if you are updted on all your shots.ask if and when you started your period.if you already have started your period they may do a pelvic exam just to make sure your ovaries and uterus feels normal.and depending on how old you are they may do a pap smear its a little uncomfortable but nothing to worry about and they may draw some blood and take a urine sample to check for infections
