There is a product called Whink Rust and Stain Removal it works wonders!
I find it in the grocery store, however you might try looking in the hardware store if your grocery store doesn't carry it.

Try Using CLR (it says it removes rust). You should turn the water off and flush and then you can use it full strength. Use a bowl brush and scrub the rust off. Since it is a new toilet, maybe the rust was just from the pipes and installation and will probably not come back. Good luck.
Oh yeah CLR stands for Calcium, Lime, Rust (of course since Lime is basically Calcium I don't know why then need to say that :)

We have culligan & I still need to remove rust stains once in a while. We use "The Works" toilet bowl cleaner. It's available in the dollar stores & in grocery stores.

You probably have heavy mineral deposits in your water. A product called CLR will remove the stains. I have the same problem in my toilet at our weekend house in upstate NY. The water in the tank holds the deposits. Bleach tabs work but they can harm the gaskets between the tank and bowl. I'm going to try a little CLR in the tank every once in awhile...

you might have rusty pipes if they are the old iron pipes other wise its your water. Im a maintainence man so hopefully ive given you the right answer. If you have those old pipes dont drink the water get new copper pipes installed if u can buy water to drink at store or at least have it tested to make sure it is safe good luck

TRY EMPTYING AS MUCH WATER OUT OF THE TOILET AND POURING SOME BLEACH, AND LET IT STAND FOR A WHILE. THEN CLEAN WITH TOILET BOWL CLEANER. THAT SHOULD DO IT.
