Hojo was experimenting to try and create a clone of Sephiroth and Zack and Cloud were the perfect ones to do it on since they had been near killed when they fought Sephiroth(for more background info on how they ended up becoming his experiments I'd suggest watching FFVII Last Order)

The reason it affected Cloud more than Zack -> Remember that when Cloud went to try out for SOLDIER he never made the cut and that Zack did, so technically the experiments didn't affect Zack as much because of his exposure to Mako beforehand meanwhile poor Cloud(who just wasn't ready for that much of an infusion of mako) wasn't able to handle it all and was stuck in a half-vegitative state until they reached midgar.

For more knowledge on this I'd suggest waiting for the next FFVII spin-off FFVII:Crisis Core which will be coming out sometime in '07(i think) Crisis Core is said to detail all of the events that led up to the beginning of FFVII and should clear up this matter to a fuller extent

Hojo is the father of Sephiroth. Sephiroth's mother is also Aeris's mother. Hojo wished to create more of the "ancient ones", etc. Basically it was an ego trip. It didn't affect Cloud because something went wrong (and was never fully explained). Zack is one of the "hooded people" that awaits the return of Sephiroth. Cloud should be, but isn't.

Cloud was affected more because he was not as strong as Zack since he was simply a MP soldier. Zack being a top SOLDIER and was exposed a great amount of mako was able to subdue the effects of the experiment. However, Cloud being a weak MP could not handle the effects of the experiment.
