This is strange. Catechize means to take religious instruction, or, more broadly, to systematically question...
I don't understand your use of it in this sentence!
In any case, if you mean that Africans have to systematically instruct themselves (on how) to harvest crops, then the second example is "better".
But be aware that catechism traditionally has had a religious meaning.

I personally think neither.

I would probably say

Africans have to catechize themselves IN ORDER TO harvest crops. But I'm not sure what meaning you are trying to convey. Good luck.
