its a gsx-r600 with only 1600 miles but when i let it run without riding it it gets hot and the fan comes on what could this be...thanks

The cooling system is working. The cooling system is the wind running over the engine. Ride it.

Well it's still four years old, even though you have low mileage on it. Have you drained all the water/antifreeze out and refilled it ever? Check to see how much it in it and check the book to see how much should be in it. Mix up a new batch 50/50 antifreeze/water.
Change the thermostat & gasket.

Then run it, if it still get's hot, drain and put water and vinagar in the radiator, run it for three days or a couple of hours. Then flush out with plain water.

This is normal, if your bike is not moving it doesn't get any airflow in to the radiator causing the engine temp to rise and at a pre-set temp the fan will come on to help and it will go back off once it's cooled back down to that pre-set temp.

It expects to have airflow over the engine, the cooling system is probably a bit marginal for sitting still.

It's probably your radiator.
