There is a Agra's Kheria airport - 30 mins flight from Delhi Airport.
You can fly to Delhi from goa, bhopal or mumbai (plenty of flights from mumbai i would assume). And then take a train/bus/taxi to Agra (approx 200km)
Also, Taj Express and the Shatabdi (trains) connects Agra to Delhi, Gwalior, Jhansi and Bhopal

Flying will be fastest and easiest.
Car, Train and Buss are good too.
You can also take a boat to Bombay from Goa, and then....
In most cases you will need a Cab to finish the trip.
