I'm surprised nobody has mentioned the Ritz-Carlton, which is a class act all the way.

Antique decorated rooms and suites. Personal valets and limo rentals available. The Dining Room is ran by chef Ron Siegel (one of the few foreigners to defeat Iron Chef Sakai on the Japanese TV show). And the Sunday Brunch Buffet is delightful.

There's the Westin near Market St. They also have a fabulous restaurant, owned by Michael Mina.

I stayed at the Best Western in the Wharf and it was really nice. They have a free wine tasting every evening and it was a great location. Right by the trolly station to take you where you want to go.
