Maybe the turbine vents on the roof(if you have them) are turning and the vibration is transferring down where you can feel or hear it.

If its windy or there is a factory or something that produced vibrations, it could be that the wind or the factory, cars, etc producing noise are the same frequency as your house's natural frequency, which would cause resonance in your house, making your house vibrate. That's how the Tacoma Bridge collapsed, the wind was the same frequecny as the natural frequency of the bridge and it shook so much that there was too much strain on the bridge and it collapsed.

Annoying, we have the same problem. I have traced it to a guy across the highway running a vehicle all the time; during the day, it was the neighbor running a dirt moving machine...Our neighbor feels it too and sometimes it annoys him; his is less of a vibration or noise...When it did stop for a while, a neighbor sat in a loud vehicle outside our place at three in morning talking. That one took us years to figure out and when we did, oh boy! Then my husband suggested it could be a sonic thing that you can buy to annoy neighbors...We even installed magnetic storm windows. We still get annoyed and frustrated....

That happens to my house all the time.
On one of the many occasions when I was abducted by aliens for medical experimentation, I was taken deep into the core of the earth. The alien queen has the seat of her throne at the center of our planet. She prefers my superior seed when mating to produce her offspring.
Anyhow, when I went far underground, I saw huge subterranean cities that expanded in all directions. All the people are made of fire and I had to wear a special apparatus to keep from being burned. It looked like a g-string or bikini thing made of twisted sheets of aluminum foil. It protected my magnificent seed. I often wear aluminum foil on my head so the aliens can't read my mind now.
The cities and beings look like characters from old Dr. Suess books. Dr. Suess was the greatest rapper of all time. He was trying to warn us about the aliens in special codes hidden in his popular childrens books. He got the idea from DaVinci.
It is a know fact that Dr. Suess was also abducted by these underground aliens. The vibrations you feel are made by the clang-tanging and bal-danging of the special street-cleaning machines called Whoosfoogles down there.

It is possible that you live ontop of, or near a water main. The engineering department of your city should have the water supply system mapped. Conversly, gas mains can cause the same shuddering. The intermittant rhythm suggests that pumps are coming on-line when demand is high (lots of toilets flushing at the same time).

When my house felt like it was vibrating it turned out to be the pump for the central heating system. It took us a while to track it down.
