Make sure you get a 2nd and 3rd opinion. Dealers aren't known for trying to save their customers money. Body shops and individuals that do paintless dent removal are usually more competitive, especially if you are paying cash.
I'd guess $300 with paint if they can blend it into the paint, maybe up to $500 for the whole roof.

I'd get a second opinion. Unless the dent also has a crease in it it should come out with the paintless method. If it's creased it probably will need pushed out, filled and painted. I'd get ahold of a paintless repair shop and have them look at it. The dealership may tell you otherwise because it will take money out of their pocket. And Lexus has a high price tag on repairs.

Try the paintless removal method first. It depends on how perfect a repair you require. Even the dealer's method won't be perfect. The roof won't exactly match the rest of the car.

They are correct. That is part of the unibody. It has to be filled with bondo and smoothed out, then repainted. Why would you think they lied to you?
