"Getting over it" means that they still have the symptoms, but to a lesser degree than before.
"Having it" is a little more difficult to define. If one means, "are they still sick?" then, yes, they still have a cold, since the symptoms are still there.
If it means "are they still contagious?" then it may mean that they do not have it.
What makes it so hard to define is that most people don't really know if they have a cold, or flu, or bronchitis, or even just an allergic reaction, such as hay fever. Some of these conditions can be spread to others and some cannot. A flu, for instance is contagious long before any symptoms show up. It other words, they can spread flu germs and not yet be sick. By the time the sypmtoms start to ease up, they may not be contagious, but still be sick.
The entire process of getting sick is extremely complicated, and much of the process takes place in ways that the person does not even aware of.

yeah they still have the cold but its the end of the cold so they are getting over it.

Yeah it means tehy still have it but it's just not as bad as when the cold started.

When I say that (and what I get from others saying it) it means I am almost done being sick but still have a lingering cough or runny nose or something to that effect. It's not COMPLETELY gone but you're not as sick as you were.

Yes, unless for some odd reason they are mourning the loss of it (as you do when you are getting over a loved one dying)
