Cloud Strife.

That man had issues, serious issues, he was living (and believing) a lie to the point he forgot his own identity. To me that is seriously messed up in the head.

although cloud is a good answer, it's not the best answer

squall had no mental issues, it was an emotional issue

tidus wasn't real, and didn't have feelings
--------
your character from final fantasy tactics advance was stuck in a land of dreams (almost the opposite of tidus)

he was one of the few things that were actually real, and to top it off, he was a really young kid - very impressionable.

but even worse than him, the girl that dyes her hair red, she takes the cake.

she wants to stay in this fake world so that she doesn't have to dye her white hair anymore

listen to that again.

she doens't want the real world to exist, so that she will no longer have to dye her hair
---------
another definition of protagonist is a character that fights for the positive side of a story. One who eventually fights the antagonist.

so yea, she's a protagonist, if not a main character

Out of those three, I would have to say Squall, he doesn't say much, it just makes you feel as if he's one of those guys that is just going to snap one day and shoot everyone in a three-mile radius.
