I have a flash drive that has some important files on it that I cannot get to. While I was running scandisk on my computer I had left the flash drive in. scandisk stated that the directory on the c drive was not structured properly and since I was having problems with that computer, I told it to repair the directory. It did and now my files are still there, I just cannot get to them. How can I fix this?

I agree with Vivi there. You don't have much hope.

If the files are really that important, you may be able to restore them. Here is a greate little Linux Live CD for harddrive forensics:

Boot off the CD, it loads a customly designed linux system full of tools for getting at data. BUT If you are totally unfamiliar with linux, i.e. if you don't know how to mount a usb drive...this won't help you much.

That has happened to me before.
Unfortunately, the only thing we could figure out to do was wipe the drive completely.
It worked, but I lost a few files.
In my case, they weren't important, but for you, this could be a problem.

Sorry, it is one of those things that works or doesn't.
