The activated carbon gives off a noticeable smell and since I don't smoke or have any chemical exposures (I'm using the cleaner mainly for the HEPA/particulate filtration), is it okay for me to run it without the activated carbon filter? The cleaner already has a separate prefilter and HEPA filter, but are there any concerns to using the air cleaner in a mode whereby the fan/blower is exposed to LESS incoming air resistance than it was designed for? Any way of damaging the motor or equipment by doing this?

Yes, but don't run it without the pre-filter.
The carbon filter is for removing odors.
What little change in your static pressure will not hurt your system.

the carbon filter is for Oder neutralizing its OK to run it. the load on the motor is fine, there is more than enough resistance in pre filter & hepa.
