I know for a fact that a lot of the flights make a stop in Australia. Qantas, with transit in Australia, is very popular with the Indonesian crowd wishing to fly to NZ. Singapore Airlines takes you further cause you have to fly Jakarta-Singapore-Auckland (without stops in Australia).

As far as I am aware there are no direct flights to JKT from Auckland. Your best bet would be to get to sydney and look for a direct flight on Garuda or Qantas from there. It may be cheaper to fly to Denpasar from Australia and take an Indonesian Air Asia flight between Denpasar and JKT.
Check jetstar.com for SYD/DPS and them airasia.com for DPS/JKT.
