Somewhere in the room, there will be a shadow created by the light source ( even if the room is completely empty, the fixture will create a shadow at its base)

Most ceiling fans have a light fixture beneath the blades.
If this creates a "head room" issue select a low profile model.

Under the fan. Or below the fan. This way the source of light is not trying to get though the fan.

Use pendant lights so that they can be just below the height of the fan blades.

fluorescent fixtures usually don't give as much shadow
