Hi. The colors denote different departments within the StarFleet infrastructure.
Command (Captain, First Officer, Pilot, helmsman) wear gold in TOS - red in TNG
Engineering, Security, Operations - wear red in TOS and gold in TNG
Medical, Sciences - wear blue in both series.

Red = Command
Yellow = Security/Engineering
Blue = Science
Teal = Medical

Also, Troi wore whatever she want until she passed the Bridge Officer test, and thus from that point on wore a Teal uniform.

It's according to the division they're in; maroon for Command, gold for engineering and security(operations) and blue for medical and science. In the original series, gold was command, medical and science was still blue and red was operations. In the second movie on, they had red uiforms across the board, but the fasteners for the jackets, which also held their rank insignia, were different colors, I forget the color scheme for that.

Everyone is right, it is a ranking system. But your color is based on how many other crew members you have slept with. The brighter your uniform, the more people on the USS Enterprise you've tagged...

It is a ranking system since unfamiliar insignia would take too much time to explain in a simple one hour program.

My understanding is that it has to do with rank. Red is for senior officers, blue and yellow for lower ranking officers.
