Remove all of the substrate and throw away because it's probably no good after three years. Take the tank and wash it with warm water and a solution of bleach. Make sure you rinse the tank when done washing it until you can no longer smell bleach. The bleach will kill any parisites that are living in the cage. Put your new substrate in and injoy. I clean my tree frog habitat the same way and my turtle tanks with no ill side affects. Bleach is also much cheaper than buying a habitat cleaner and it will not soak into the seals of the tank.
