It's on Millbank, almost next to the Tate Gallery and yes, it really is the headquarters of MI5.

NO NO NO NO NO! All wrong....
Right, in real life, Millbank is where Mi5 is located, but not in Spooks.
The outside shots that they do of Thames house in the television programme is actually situated on a crossroads between Covent Garden and Holborn Tube Station. It is near the theatre where Blue Man Group are playing at the moment (the New London theatre?).
The inside shots presumably are in some tv studio in Shepards Bush.
