Most of the time it is the air that has built up in your bursa sacs which are sacs of fluid that cushion your joints. and it is a normal thing, nothing to be worried of. It's the same noise and same cause when you make crack your knuckles.

the synovial fluid in your joints cause the sound. normal.
it's not a bad thing, although "cracking" your joints and/or knuckles as a goal of stretching or exercise is not encouraged by doctors and physical therapists (it might be, to your local masseuse). and it's actually good that you stretch in the morning. you'll probably outlive all those up there saying you're old (LOL).
(are you sure the sound you hear isn't your farts? LOL kidding)

It's good to a point. Don't try to crack, but if you do, it isn't bad for you. Much yoga is based around the benfits of what is called "releasing winds." While a bit of that is referring to gas, a bit more refers to cracking joints to stretch them. A lot of the time when you crack, the sound is sinuvial fluid imploding in your joint. It is most likely in your metacarpal/tarsal phalanges. (fingers and toes)

Wow...almost evrybody here got this right! It's just air & it is a myth that if you intentionly crack your appendages you will get arthritis.....same as crossing your eyes will make them stick that way or swallowing gum will make big gum glob in your stomach. or swallowing a watermelon seed will grow a melon in your belly!LOL

I think it's air between your joints. Its ok, but don't encourage it as I've heard it leads to arthritis in those joints..
Plus it makes me shiver when I hear it!!
