There is no one magic program to do this.
Sorry.
What I do is I keep a spare hard drive identical to my current drive and I completely fdisk, re-format, and load fresh about twice each year with the backup drive. then I add my original drive as a "Slave" and copy any files I need. The next time, I will re-load the drive I just took out. Also, do a disk defragment after the "Fresh" disk is completely loaded. this takes about 10 hours from start to finish, including downloading all of the updates after the fresh install.
