Here's your best answer and i know it cause i've spent the last 3 months researching the M5. (You can see some of the questions and answers i've been getting by searching for them) The M5 is better than the M6 by a slim margin. They both come with all the options but the M5 has a few extra. Carbon is offered in the 6 but not the 5 and the 5 is faster by a very slim margin. The 6 is a 2 door that will be offered in convertible later in the year, while the 5 is a straight hard-top with 4 doors. It all depends on your taste. I choose the 5 because i liked the options that came standard with it but it was a really close decision. I'm gonna list you the top sites i checked during my research. Good Luck.
P.S. These sites are just the beginning. They also have comprehensive comparisons made between the car you're looking for and it's top competitors.

M3 is a coupe around 400 horsepower and the m5 is a 4 door sedan which is faster than the m3 and considerably as fast as the m6 which is a coupe the newest models carry a v8 engine but the m5 and m6 from 2006-2010 had a v10 unlike the m3's which are all v8's over all m6 is the most expensive followed by the m5 and the m3

ok real easy they are almost the same damn car! One is a four door based on the 5 platform and the other is based on the 6 platform.
both have 500 hp V10 motors and 7 speed SMG trans. The M6 is LIGHTER than the M5. They were able to do this cause of size of the veh and the carbon fiber roof. Other than that nothing is different minus a few options like active seats etc. Which is faster? The M6 is faster but not buy much its a close race but the M6 will get it everytime.

someone let the guy above me know he's pond scum

here is the only accurate answer you're going to get:
the performance is debatable, genuine manuals (six speeds stick shifts) are not even available in the US of either.
from what I've read, M5 narrowly takes the cake (0-60 .1-.5 seconds faster), and has better weight distribution in the slalom

BOTH:
- same powerplant (engine)
- 7 speed smg or 6 speed manual
- F/R (front engine, rear wheel drive)

BAD NEWS FOR BOTH:
The BMW M5, along with the new M6, were designed to use the new SMG III electrohydraulic manual transmission. Therefore, they will initially only be offered with this new transmission. There was a relative uproar amongst the fans and buyer-base when this was announced—however, BMW announced that 6-speed manual transmission will be available in the 2007 M5 for the North American markets.
>> SMG = simulated manual gearbox (not stick shift)

BMW M5
sedan
5.0 L BMW V10 S85 engine
redlining at 8250 RPM
developing a peak output of 507 PS
0-60 mph: 4.2 s - Road and Track tested 0-60 in 4.1 seconds (February 2006 issue).
Top speed: 250 km/h (155 mph) (electronic limited), 330 km/h (206 mph) (without electronic limiter)

BMW M6
coupe
5.0 L BMW V10 S85 engine
redlining at 8250 RPM
developing a peak output of 507 PS
0-60 MPH 4.6 (BMW)

1. Price - M6 is more expensive.
2. Design - M5 is a seden, M6 is a coupe
3. Weight - M6 is heavier.

The M6 is slightly heavier, and is a coupe. The m5 is a sedan. The differences are slight, but those are the two most beautiful cars on the road.
