Running a microwave with nothing inside can damage the final amplifier of the oven. All a microwave is, is a radio transmitter that operates on an extremely high frequency. If there is no food or water to absorb the transmitted radio frequency energy, the power amplifier can burn out.
This is a bigger problem with older microwaves than it is with newer ones.
