He was concieved by the midi-chlorians of the force.
(in a parody to the Christian belief of Jesus being born to a virgin mother). A theory exists that Darth Plagueis (Palpatine's Master) had the ability not to save life, but to create it through the force (see wikipedia link). It's possible that, due to this, Plagueis could be his father.
"Despite Plagueis's death, the Force-conceived child was born. Whether this process was initiated by Plagueis remains unknown, but in 42 BBY, on an unknown world (possibly Tatooine), Shmi Skywalker gave birth to a child with a Force potential greater than any other documented in history... Sidious kept a close watch on Anakin Skywalker, patiently waiting for the day he would take him as his apprentice."

This is a bummer, because in episode I, Anakins mother says that there was no father, and it is implied that he was conceived by the force, then throughout the trilogy you do get the feeling that the Emporer/ Chancellor Palpatine might of had something to do with this.
But alas George Lucas has not given us a definite answer to this, instead we are left to wonder.
My thought is that Palpatine may be the biological father, and that either Schmi Skywalker was in on the whole plan from the start or Palpatine erased her memory using the force.

From Episode 1, Anakin's mom said that there was no father for Anakin.
From Episode 3, Palpatine/Sidious hints to Anakin that Palpatine himself arranged the miochloridians (sp?) to "create" Anakin. It's rather veiled -- Palpatine mentions it when he talks to Anakin about bringing the dead back to life.
George Lucas never did completely explain it. The Galactic Senate boards does talk about it, and several folks came up with very similar ideas. Guess that's as close as we'll get to an answer?

Obviously the 1st person responding has no idea who Anakin Skywalker is. Luke Skywalker's father is Anakin (Darth Vader) Skywalker.
Ahhhhhh, he now changed his answer once he realized how silly it was!

The Force..Anakin was kinda like an Immaculate Conception. Remember in Phantom Menace, it was mentioned that he didn't have a father. Well, his mom said there wasnt a biological daddy essentially.

It was the midichlorians. (The stuff you find in every living organism, but more so in Jedi) As Schmee said "There was no father. I gave birth to him. Raised him" It follows the religious undertones of the legacy i.e Virgin Mary. Didn't you watch the Phantom Menace?!
