you can only delete as many as there are per page at ounce. If you use the new Yahoo mail, you'll still have to select them in limited blocks otherwise it will give you a timeout error.
I've found you can usually delete about 500 at a time without timing out but you have to wait a couple of minutes after.

Simply click on the box next to them, then hit delete. If it truly junk, also block them or report them as spam too.

click the empty folder button or go into it and do it page by page by choosing select all then delete all
