Will a R1200RT 6-speed transmission bolt in to my R1100RT (replacing the 5-speed)?

It gets worse.....
If the shaft spacing and diameter is the same its probable that the conversion will work.
You need the shift drum and probably forks as well.
If your local BMW dealer is friendly (and he will be if your going to spend a couple of grand) he may be able to get transmission end cover and take some measurements (or, there may already be informaion direct from BMW)

I don't know if these transmissions will swap, but you're question sure reads funny. ("Tranny" is slang for a Transsexual.)
