Blue used to be a boy but they switched his gender so kids wouldn't think that him and Magenta are boyfriend and girlfriend as they didn't want them to have puppies and have to teach children that kind of stuff.
Or at least I think so, I heard that from somewhere.

They're both female. A few years ago there was a big stink about it, because tons of little boys were dressing up as "Blue" for Halloween, only to find out that their favorite little blue dog was, in fact, a female.
