There used to be an NFL, then came along the AFL. They were two different leagues. The Super Bowl started as a way for the winner of each league to play each other. The two leagues merged, and they kept their own identities for awhile, but now there's almost no difference between the two. There are no rules which only apply in one league, like in Major League Baseball, with the designated hitter-rule. Both conferences are equal. The NFL, now the NFC, was the classic-style football, and the AFL was a little flashier, with more passing.

AFC and NFC don't stand for much nowadays. It's just a division. For a long time the AFC and NFC only played eachother, and after awhile interleague play became common-place in the league. These days it's just a way of having the league cut into two parts, so the winner of each league can play eachother for the Super Bowl.

In the beginnings of professional football the NFL was created, it was fairly successful, but current Kansas City Chiefs owner Lamar Hunt thought that it wasn't being used to its full potential, so he created the AFL. Eventually it became more profitable if these franchises merged, at this point the merger favored the NFL, because the very successful AFL was taking profits away from the NFL (this is how the superbowl was created). It was left to be the AFC, and the NFC (which is really the original NFL) under one united brand. Today they are kept because it makes further expansion possible, and helps with the NFL's scheduling.

The question has been answered well by previous responders. However, it should be noted that, when the two leagues merged after Super Bowl 3, there was a disparity in the number of teams and the old NFL Browns, Colts and Steelers became part of the AFC.

It all stems from when there was an AFL(American Football League and a NFL (National Football League) when they merged they started playing the superbowl and they changed them to AFC (American Football Conference) and NFC (National Football Conference) and the winner of each conference plays in the superbowl
