if you wanted to do a lot of work to the car,(change transmission, engine, computer, wiring harness, motor mounts, axles, and some miscellaneous parts) I would put in a Prelude engine.
If you want a cheaper alternative use another 88-91 civic engine.
anything much bigger or with dual cams will require atlease the engine, trans and computer.

Please let go the little civic gave it's all and died. 19 years ago it started life as an economy car and it has done its job. Shed a tear sent it to the recycler and gather up a down payment. Instead of putting the down payment into keeping the Civic running. Imagine the new 2007 Honda Civic in your driveway shiney new wheels you will wax and be proud of again! Seeing your reflection in the shop windows "Gee I look Great! in my new car"
Or why did I spend $2,000 fixing my 19 year old car?

you could put a chevy 454 in it if money was no object but most do an acrua motor swap
