The world powers were trying to conquer the latin americas and colonising them. They imported slaves from Africa to farm the sugar fields and coffee plantations. Religions, especially the Catholic church did all they could to convert as many natives as possible. Those that didn't go along with the rules, were killed or driven from their lands. Many indigenous groups disappeared due to the European onslaught. Revolution was the thing that freed the natives and allowed them to become sovereign nations.

Long story short... the Spanish, along with the Portugese and French, colonized much of that area.

In Mexico there was a massive slaughter of native people, both intentionally as a way to force people to convert to Christianity, and via diseases introduced by the Eurpoeans for which the natives didn't have immunity or treatments.
