It showed no less than 20 naked little children which were at play, potty-training, and other activities. Their private parts were very much shown, and this movie could have had the same points come across even if they were fully clothed. Was the nudity for educational purposes, to make the children appear more natural? And is this an appropiate movie for a classroom setting?

In a highschool class, it would be wildly inappropriate. In a college class, there's nothing wrong with an educational video containing nonsexual nudity. Presumably, by the time you get to college, you're old enough to face the fact that under our clothes we're all nude, young and old alike, and have been since the dawn of time.

Assuming this is a college level course, if it is permitted in the curriculum by the college board, then it is appropriate. Some students may feel uneasy, others not. Medical school students are exposed to much more than that. You just have to be mature enough to accept this teaching. Art school students are exposed to the same nudity. If it bothers you, YOU may have a problem.
