The 2-hour pilot episode called "Serenity" - just excellent television.

Jaynestown was definately the funniest but I think the best one has to be "Out of Gas" - you get a feel of how the crew got together but also Mal's loneliness when they've all gone.
"Objects in Space" has the best lines in the series:
Wash: Little River just gets more colorful by the moment. What'll she do next?
Zoe: Either blow us all up or rub soup in our hair. It's a toss-up.
Wash: I hope she does the soup thing. It's always a hoot, and we don't all die from it.
and
Wash: Psychic, though? That sounds like something out of science fiction.
Zoe: We live in a space ship, dear.
Wash: So?
HOWEVER
The absolute best line is from Serenity:
Wash: This landing is gonna get pretty interesting.
Mal: Define "interesting".
Wash: [deadpan] Oh God, oh God, we're all going to die?

I love all of them minus Bushwhacked, Safe, and Heart of Gold, those are great, but not my favorites. My absolute would be The Message, Out of Gas, Ariel, and Objects in Space.
