Yes, I did that on accident, and the songs were still on my ipod.

I believe iTunes is configured to sync whatever is in your library to your iPod by default, regardless of whether all the tracks are checked or not. You can change this in the settings, but I've forgotten exactly how; though I do know it is possible. Your best bet is to call Apple Support at 1-800-275-2273, assuming you live in the States. They're generally not too helpful, but with something as simple as this I'm sure they can give you a hand.

unchecked songs will not by syc. to your ipod coz they are not going to be converted :)
