Someone already asked this question. The best answer indicated that Tony stated in his book that the eyes never lie. He didn't want anyone seeing where he was looking, it might give away the play.
For instance, if he's asking a base-runner to steal, he might look at the runner, instead of the batter. He doesn't want to give that away.

He doesn't want the other team's coaches/players to see where his eyes are looking. For numerous reasons, one of which is that he is most likely trying to pick up on stealing signs. The unwritten code in baseball: Steal signs, but if you get caught you're going to pay. It's harder to catch Tony.
It's a poker face kinda thing.
Actually it's really brilliant.

Probably to hide that messed up left eyebrow. He either had some injury or a bad wax job. I don't mean to make fun of it, but I did notice that it looked odd when he had his press conference the other night.
