Mark Twain is the pseudonym that Samuel L. Clemons used. While working on the Mississippi River he heard the cry "by the mark twain" which meant two fathoms or safe water. When he began his career as a writer he took the pen name Mark Twain.

Samuel Clemmens was a Missisppi Riverboat Apprentice then Pilot as a young man, and the term Mark Twain is the lowest depth of water a Riverboat can travel through without running a ground.
I believe Mark Twain mean two fathoms of water as mentioned above. Men from the boat used throw a chain into the river and measure the depth of the water.
When he started writing he adopted that name for use on some of his books.
