If you are going with friends to Japan, I recommend staying at a hostel. They only cost 15-20 dollars a night. You can find tons of great ones with a google search.
If you are going alone, I recommend staying at hotels near a train station, most are geared toward businessmen and practicality rather than luxury. You can get a single room or a room for two for btwn 60-100 buxks in the tokyo/kanto area. Warning though..these rooms are pretty tiny, but as a bonus you almost always get tea!
If you are heading to Japan to have fun rather than look at temples, go to the following:
1. Odaiba
2. Tokyo Disney Sea
3. Shinjuku at night time
4. Shibuya at night time
5. Akihabara, to see lots of cool electronics etc, you can negotiate prices for stuff!

If you like to eat meat, go to a yaki niku or shabu shabu place. Its awesome and makes eating fun! The bigger your group the better too (well 4-10 ppl is ideal, no busloads lol)
MOS Burger is fun for fast food.
Ride the Shinkansen (bullet train) if you travel btwn cities like tokyo-osaka-nagoya etc, its a cool experience. If you fly on a Japanese airline, when they offer you beverage, select "Consomme Soup"...I don't know why but the stuff is addicting!
Have fun in Japan! It is absolutely awesome and an adventure around every corner!

If you fly into Kansai Airport (Osaka) instead of Tokyo, you can get to Kyoto in just over an hour. Kyoto is a total must see -- history, geisha, modern art. It's the essence of Japan. I always found Tokyo a little boring.

In Kyoto, Kiyomizu-dera and Kinkakuji are my favorite temples. There's a touristy show at Gion Corner, too. You can do home visits, too, I think. Check out jnto (Japan National Tourist Organization), and also yahoo! travel has some stuff.

Affordable is kind of tough to do in Japan -- just depends on what you think is affordable. There are hostels and stuff available, though.

Shinju-ku is a definite must go for shopaholics.
Ginza is great to go for a looksee and experience of the local high class living. Lotsa celebrities lived there and high end boutiques. But never stay or eat there too much tho'.
Disneyland is a must go especially the Disney Sea,but you will spend a day there.
The rest of the sites you will probably need to go as a routine would be Tokyo Tower and Rainbow Bridge.

Can't advise you much on affordable hotels, but if you do not mind, the love hotels in Shinju-ku could be good choices.

If you have the time to travel out of Tokyo, and if it happens to be Summer time, take a train to Ito for the hotsprings and beaches. It'll probably take you 30-45 mins.

Have fun!

The Toyoku Inn is an affordable hotel chain throughout Japan.

In the Tokyo area, there is tons to do. If you leave Tokyo, I also recommend that you visit Kyoto, Nara, Osaka and if you can go that far, Hiroshima. Japan is a great country and I hope you have fun.

For shopping, you can go to any of the major shopping areas e.g. shinjuku, shibuya etc. But things are not cheap. There is also a place called Odaiba where there are also quite a lot of shopping and also a Toyota cars showcase. For electronics (digicam etc), you must go to akihabara or shinjuku. Also, there is a factory outlet in Gotemba called Gotemba Premium Outlets. Its near Mt. Fuji, about 2hrs by bus from Tokyo
